James, an NYPD officer, chases an escaped thief who climbs up on the top of a building and jumps off! But killing himself, he gives a warning to James that ” your world is going to end.” Meanwhile, an Alien arrives on the Earth and kills a nearby farmer, and steals his body.

The movie continues the story of MIB after five years of Agent K’s retirement. Agent J is called to investigate the murder of an alien, Ben. Agent J learns that Serleena is the murderer, A shapeshifting Plant-like Kylothian, and they are behind the “Light of Zartha.”
The only agent in MIB who knows about Light of Zarth is Agent K. Agent J locates Agent K and brings him back to MIB headquarters. Meanwhile, Serleena attacks MIB headquarters, but both Agent K and J manage to escape. Agent J and K both set their mission to defeat Serleena and protect Earth.

A criminal alien, Boris, escapes the high-security prison on the moon and comes back to earth to take revenge on Agent K. Boris confronts J, but Agent J tells him that K is dead, back in the headquarters, J learns that K is responsible for the extinction of Boglodites.
Using a time Machine, Boris jumps back in 1969 to alter the future. Knowing this, Agent J also travels back to 1969 and decides to go to Coney Island to protect K and earth, but young K catches him in the process.

The movie starts with a girl named Molly who learned about aliens’ presence in her childhood tracks the location of aliens. While Molly tries to reach the site of the Alien, she ends up in MIB headquarters. Further, Molly convinces the MIB head and becomes an agent in MIB.
Two aliens come to earth searching for a special Crystal and kill another Alien, Vungus before dying, gives a purple crystal to Molly and asks her to keep it safe. Further, Molly and Agent H learn that the Crystal is a potent weapon that can cause massive destruction.
